So until the passenger window is "reset" such that the computer knows the difference between real obstruction and something in the way before the window is supposed to reach it's limit, it will not let the driver control it. I'm not saying this is an ideal way of handling this, but this could explain it.

Driver window only moving up 1 or 2 inches at a time: As stated elsewhere, modify the reset process by only lowering it just a bit, less than an inch, then raising it and holding the UP button for a few seconds. This did the reset for me and it now lowers and opens automatically all the way. Using the passenger side switch to reset it, just put it half way up and stop, then pull all the way up and hold the switch until it stops. Then push it all the way down and hold until it stops.
