If you plug a controller in, you have to go into the control settings and swap it to the new controller. Now, the next time you launch Yuzu, if you plug in the same controller it will default to it. But if you ever tell Yuzu to use a different controller for some reason, it will not default to the first controller the next time you plug it in.

The best way would likely be to run reshade globally across Vulcan since that's what yuzu will likely be rendering in. They have a guide on the sub iirc to install reshade on Vulcan globally to apply to all games, then you can just specify what you want. I believe the command you can use to close is by pressing Select+Start (game mode). I use that as well as press the Steam button, scroll to the program and press X to close it. I play my yuzu games thru Emulation Station so not sure if these options are different if played a differently.
