I have completed the mission by non lethal force, reported my progress to Regina, got my Cash and Street Cred, then that encounter was marked as complete. Then I killed them, and got another cash reward and street cred again. I'm still not sure if it has any long term effects, since I haven't complete them all.

It is kinda silly how non lethal damage is 1HP away from being lethal. It only matters for cyberpsycho missions, since no one else seems to notice and there's no obvious game tracking for it. #7.
